I recently purchased the scene kit that contain seeds for three trees that will grow in my area. They require stratification. Should I go through the process using the refrigerator or should I just wait until fall and plant them outdoors using the normal winter temperatures? Will starting them now and moving them indoors this winter throw them off their dormant cycle if they go until winter?

I would wait till winter.
